We have studied DNA strand exchange reactions (SERs) between double stranded (ds) DNA and single-stranded (ss) DNA. Recently, we have demonstrated that cationic comb-type copolymers (CCCs) accelerated the SER by more than four orders. It is widely known that DNA binding ligands can change the structures and the properties of DNAs in a sequence-dependent or -independent manner. Then we have studied the influence of these ligands on the kinetics of the DNA strand exchange reaction. Though either Distamycin or Hoechst 33258 showed a minor effect on the DNA melting, these ligands significantly affected on the kinetics of the SER. This might suggest that we could analyze DNA binding ligands using the SER.
